Inner primary case got "chewed"

the point is you need to also check that the inner cover pillar to outer cover pillar is ALSO shimmed proper. you should have an approximately .010 gap at the O Ring sealing surface WITHOUT the O ring in place when the center fixing nut in tightened. If not than use the same shims as on the inner to set this distance. get it now

You can still use a too-short pillar, AS LONG AS YOU SHIM IT TO THE PROPER ALIGNMENT WITH THE DRY-FIT INNER CASE BOLTED IN PLACE AT THE CRANKCASE WITH IT'S GASKET.

Haynes manual page 44, 33.2 discribes what GP and I are saying. 33.13 mentions nothing about shimming the inner to the outer when securing the outer to the inner. Give us the page number of your procedure.

These surfaces mate when the center bolt is secured. You should feel a definate stop when homed.

It IS NOT in the manual to do what I am saying!! This takes it one step farther. BUT as you say IF EVERYTHING is OK than NO shimming is needed between the case halves BUT you should check the fit as I have described. Also more so when you see evidence where the rear of the cover has been against the swingarm. these are old parts and machining tolerances were poor at best.
